Согласование географических названии в русском языке

Hello,
I’ve been studying Russian for a few years now and I’m fairly fluent in the language (or so I like to think 😉 ). I manage pretty well while in Russia and regularly handle correspondence from our Russian clients. Despite that I’m still experiencing problems on the level of grammar. I don’t do very well on tests, in fact I barely passed TRKI-3 because of that part (a mere 64%), and I’m not sure TRKI-4 is even a realistic goal at this point.
But let’s get to the point: geographical names is one of those areas that completely baffle me. We’re supposed to say “в городе Москве”, for example, for but then I read in Russian “в городе Кривой Рог” which leaves the name of the city in nominative case. The word “республика” is equally confusing. Any way you could possibly explain this nuance? Thank you in advance.
